It depends. Jogging can burn more calories but you also get more injuries jogging than biking. Also I've experienced it is important to choose a workout you can stick with, something you're able to do for a long time without giving up. So if you like jogging but hate biking I would recommend jogging.
And you should always listen to your body. If your body tells you something hurts just stop it. I think that are the two main aspects to take into account when choosing the cardio that suits you.
I personally really hate jogging. I've tried doing it but I couldn't stick with it. So now I'm biking for almost 3 years now and it's easy for me to stick with it because I actually enjoy doing it. Every weekend I'm looking forward to it. Except when it rains. Then I'd rather stay inside.
